The greenish colored rock has a couple rust spots. I thought about smearing silicone over the areas to seal them in. Or should I just leabe that one out? They've been soaking in water for a few weeks.

that would likely be Iron Ore or other heavy metal residing within the rock. Just watch your heavy metals in the tank, a small amount like that should be fine, I had more than that before and it wasn't an issue
I have slate tiles with rust deposits on them. Not a problem. Plus, the rocks will only continue to oxidize when the iron is exposed to oxygen gas. Kinda hard to do underwater
