My 2 Royal Clowns typically shelter during the day and become very active in dim/dark light. They're about 9'' now and I was wondring if I could remove their cave and force them to become used to the light. They will become too big for the cave anyway, so can I hasten the process?

you can but it will proboably stress em out, i tried with my ck when it was about the same size as yours and i could tell he wasnt happy. when ck's(royals as well) get 12-15" they usually get alot more braver and come out alot more. my ck is 16-17" and is out quite a bit. i say leave em be and give it time.
Also, one of them has a couple little nicks towards the tail end of the fin. Anything that can be done to help the healing process or is it just time and good quality water?
How many hiding spaces do you have? If you give them more, they may feel more comfortable to show themselves more.
