I found a decent deal for a 6x2x3 (height) tank. Im basically planning to move my bichirs to this tank, but im concerned about my smaller bichirs having difficulty breaching the surface. Would smaller bichirs like palmaa complex, mokes and ropefish have difficulty with the water height?

I think they can live with that. Usually smaller bichirs will stay on top until they are comfortable enough to explore the tank.

I dont see a problem with height until its like 5 feet or so. Think of it like this. They dont need vertical height to be happy. Its just an extra measure people take in order to keep their fish safe, no matter what. They are bottom dwellers. If the extra height is there, dont worry. By watching my tank, ive noticed that my bichirs ascend to the surface quite quickly. In order for the height of the tank to be a problem, it has to be pretty deep. I dont think the depth could ever truly be a problem, its just a precaution many people tank to ensure survival of their fish.
