I have a 3D background on my 180g. I made the mistake of not siliconing it to the glass so it is too late to go back. There is water behind the background. Not a ton, but it is obvious and it obviously is impossible to prevent without silicone.

How big of a problem is this? I am not too worried about food getting stuck behind it, but am worried about stagnant water.

I wouldn't worry too much. If it truly becomes an anoxic zone (which I doubt) then you have something similar to a plenum in a reef tank.

Even if siliconed water will still find its way back there.
