I really need to add a skimmer to my tank. I am running an FX5 canister with custom hard lines and intake/exhaust. Would it be possible to add a skimmer to the intake tract? Has this been done before? I tried searching but only found info about overflows not working with canisters. I don't want to lose the normal intake either so I am not sure if this will work at all.

Never tried it and have not found anyone that has.

A protein skimmer or just a skimmer?

Sorry, thought protein skimmer and skimmer were the same thing. I need something to remove the leftover flake food and the oily build up that I am getting on the surface of the water. I have an HOB filter that I turn on once in a while to do this but it is very inefficient. It also introduces air into the FX5 system but the daily purge fixes that.

A surface skimmer? Yes you can add them to canister filters. But currently there isn't any commercial ones sold that would fit the FX5.
You could make a DIY one out of some PVC pipes. I'm sure the people at the DIY section could guide you.
And also, a well designed one wouldn't let air into the canister.
