I have a tank with the dimensions of 48in long 12.75in wide and 13.25in tall and they only make 48in long and 20in tall that is the closest to my tanks size. I was wondering if i could cut the top 6.75in off without ruining it? The ones im looking at are on the aquascapeonline.com.

That would be more work than I'd be willing to invest in a 35 gallon tank.
I am sure it would be possible. The sides are not tempered.
