I'm setting up a 350g system, consisting of 3 different tanks. Part of my filtration system is going to be a large refugium.
I've done a little research, but haven't found anything to useful.

So guys, what plants or algae would you recommend for my refugium, and why?

I've had luck with red mangroves and various species of caulerpa. However, yesterday I watched a student present her master's thesis on marine aquaponics and she found that although the plants did remove nitrates & phosphates, they removed very little. With the species she used, they were about 2% nitrogen and 0.2% phosphorus by weight (dry). The vast majority of the denitrification that occurred was from denitrifying bacteria in the substrate! However, the root structure of the plants did act as an appropriate substrate for these bacteria to grow on, so they were still useful.

Well I'm planning on having a lay of mineral mud at the bottom, and a thick sand layer on top of that, so hopefully it does the trick for me

Just make sure whatever you put for a substrate in your fuge, you make it 3" deep. I always used grape caleurpa and chaeto in my Sumps. My grape caleurpa grew like weeds but the cheats grew slower. The fauna grew under a 100w equivalent CFL. I always needed a phosphate reactor and scrubber to kill all of my phosphates though.
