I have two Senegal bichirs that are about 4" long. My question is can I put them in my 29 gallon aquarium with the water up to the fill line provided that I give them plants to rest on at the top and an airstone?

That should be fine. At 4" their not infants anymore so they can make the trip up and down without any issues. I kept mine in a 29g for awhile.
There will still be about an inch of space between the top of the water and the top of the tank. They'll be with my gar, so access to atmospheric air is a must anyway.
