I was doing a large water change today of nearly 80% and as the tank was refilling I realized I forgot to add Prime. I noticed my two Uaru hiding in a corner as they sometimes do during a water change, but they looked more stressed than usual. I caught my mistake once the tank was probably 30-40% full and added twice the Prime this time. All fish seem ok only a few minutes after the tank has been filled. I'm concerned about what I might wake up to in the coming days though. The filter was turned off. What damage might have been done to the fish/their gills?

I know Uaru can be more sensitive than a lot of other cichlids, and I've never kept them personally...but I wouldn't expect it to be an issue. I've forgotten to throw the Prime in while filling the tank at times too and gone back and added it after with no affect on the fish. Depends on what your water comes out of the tap like I suppose.

Since you caught it midway, you may have dodged a bullit.
But.....This is one of the reasons I prefer to do a number of small (30-40%) water changes spread throughout the week, as opposed to 1 large one.
When adding tap water, I also add it to the sump (or some other filter box) first (instead of the main tank), in that way (in case a slug of heavily chlorinated water makes its way thru the system, or....an extra cold amount does) the organics in the sump can mitigate the excess, in case that slug is too much for prime or some other dechlorinator is overwhelmed by it.
