For some reason a day after I set-up my 55 gallon native tank all of these bubbles started to appear at the top of the surface about a half inch now. Anyone know how I can get rid of these?

Do you use a slime coat product? That can do it.

it can mean you have excess nutrients and disolved organic matter so try doing small water changes over a few days and that might help

I used Aqua Safe. Should I just drain the water out and re-clean it or will the bubbles disapear?

That has slime coat in it, that's what is causing the bubbles. Don't use that crap anymore, use Prime. No bubbles, and it is cheaper per dose because it is more concentrated.
