So doing some research I think I have a few clowns with flukes. Seems only a few are affected with rosy gills, very skinny, and somewhat lethargic. I intend to put the ones showing signs into a quarantine tank, but intend to do preventative measures on the 125 and treat it as well. Just want to get some opinions on what everyone thinks is the best treatment before I pull the trigger.

Could you possibly post a pic of one of the affected clowns? Clowns are more susceptible to white spot than flukes. I would start a treatment of api general cure anyway since it's very mild and won't harm the other fish.

I would if I could, but there is just to much plant cover to get a clear shot. They are staying close to cover and dart in when I come up. No sign of white spots. As I said, flared gills, heavy breathing, lethargic, and very skinny. Not quite emaciated, but we are getting there. API is one bit of treatment I am looking into.

Prazi or API GC will take care of flukes. You could and should treat the whole tank this way it will have vertually no effect on BB or plants. If you want to treat specific fish in a hospital tank you could add a single does (1 teaspoon per ten gallons) of Meth Blue to the tank water it will help improve gill finction and reduce the inflamation. Meth blue is hard on BB and plants so you should only add this to a hospital tank not the main tank.

Have you tested the water at all? Those are also signs of ammonia/nitrite poisoning

It's not ammonia/nitrate. Tested the water just to be safe and there are only a few exhibiting it. Plus tank is planted inside and out.

Appreciated buddy, you remembered my tank is planted. ;)

Yes I remember. Good to see you around again. Still in the Air Force?
