clown loaches with black/brown spots

I have 3 clown loaches, about 5" each, in a 120 gallon tank. They were recently added from a quarantine tank, and seemed totally healthy, albeit shy. However, they have black spots on them now, particularly on the head and "snout", but also scattered across the body. They aren't external, like ich cysts, but instead look like small patches of darker pigmentation, dark brown in color.

The fish seem healthy, but they have been hiding a lot and seem nervous when they're out of their caves. Any idea what causes this? I haven't seen them flashing or behaving as if they're irritated.

I'll take some pictures if I can.
 
One of my loaches has this. I remember when I got him he had one black spot on his top fin. That was a year ago..... Now hes got about 5-7 spots and doing great. I don't have a clue as to what it is but its the only loach in my tank with it.

It looks a lot like that.

Is that a complete monster of a loach on the left, or is it just a lot closer to the camera?
