I'm planning on using a single 96watt compact fluorescent inside my canopy but I've never used one before and I don't know how much heat they produce. The canopy is about 6" high and enclosed on all sides except the back. The inside is finished with latex paint, and it will be used with glass tops over the aquarium. Will this be okay, or will it get too hot inside the canopy?

It might be OK. I guess it depends on whether the light has cooling fans or not. I would say that my light would possibly overheat if put underneath a canopy.

You might consider using one or more PC cooling fans . They run on 115v and can usually be gotten cheap at a computer repair shop.
