I was thinking of connecting a T-juntion type pipe to the 2 intake pipes on a eheim 2080. So, 1 intake pipe from the tank, going into a T-juntion and then 2 pipes connecting from the T pipe into the filter. Reason being is the 2 intake & 1 outlet pipes areabit of a squeeze in the tank, the hole to allow the pipes in the tank is very small and I wanted to add another filter so thought but having just the 1 pipe allowing water from the tank would be a good idea.

Is this a good idea or would this not work because of flow problems it might cause?

it shouldn't be a problem, try and keep both intake pipes connected from the T to the filter the same length so it's easier to prime. I've been thinking about doing the same thing with my 2080's as well :)
