Is it okay to stock with any filter media (seachem denitrate to be specific as there would be lesser flow) on section/chamber of the return pump?

yes it would still do something but you always want water to flow through the media that's why it's often suggested to put it in the path the water goes. Still does something just not as effective

isn't it more be effective for the denitrate as it has lesser flow on the last chamber?

If the last chamber has less flow wouldn't the first chambers over fill? Shouldn't flow for your intakes, and sump both be the same as your return?

it's the other way around, my last chamber's water level is a bit higher than the other chambers. I mean it's not like the other chamber where the water has to flow because it has no other way to go, rather than the return chamber which will only stay there until it gets suck by the pump.
