Recently noticed that there is small air bubbles coming out the output. Last night I took the media trays out and cleaned the bottom for all the lose quartz that was in there. It seemed to stop the bubbles but when I returned home a minutes ago, it's doing it again. I don't know if this has anything to do with it but I can hear water splashin around inside the filter and I don't think it was happening before, if it was it definitely wasn't as loud.

Any info on why this is happening or on how to fix it will be helpful!

Did you clean all 3 trays? are you using polishing pads?

Just clean out the FX5...
 
No I didnt clean the trays, just the bottom.

I did what I normally do and that is fill it with about 2 gallons.
 
I would clean your polishing pads and/or filter floss and fill it almost to the top.
 
I would get the bubbles after about 2 weeks of use with the polshing pad in place. It clogs way too fast. Pull it out and it runs much better.
 
the fx5 is self priming but it sometimes doesnt prime all the way and leaves air in the canister. a simple fix is to unplug the fx5, close the valves on the in and outs, remove one of the hoses using the quick release and fill the rest of the canister up from there using water from your tank. no more micro bubbles.
