Someone help. I am drafting a blueprint for my wet/dry and I have an issue I can't wrap my mind around. Since the overflow box and return are both near the surface, how does all the water in the aquarium have a chance to be filtered? Won't some of the junk stay near the bottom?

when you do water changes you can use a syphon to get the junk out or get some bottom cleaners(some pictus cats or corry cats). not very good with filtration questions am sure someone else can help you

Wouldn't it be nice if fish dropped floaters?

i make a small hole in my return line about 3/4 inch under the water line so if power failure it will suck in air and break the back flow so no flooding.

You're right this is potentially a problem. As others have mentioned, you can have a lot of current which will pick up debris from the bottom, run your return lines to the bottom or implement a non-skimming overflow design like I described here:
