I recently moved some mature plastic pot scrubbies from one canister filter to another. For some reason i noticed a significantly decreased water flow in the new filter.

So my question is Whats more important, water flow through less bio media or more bio media and less water flow?
 
As long as the turn over rate is good enough to keep the ammonia at bay then thats fine. But I would worry that the decrease in flow is putting more stress on the canisters pump and might burn it up sooner. Its not likely but possible.
 
depends you have to find the most effective flowrate for the tank. a slower flowrate will mean the water not in the filter builds up a higher ammonia amount, even if the water that comes out is purer, will it be better overall, will it be worse overall, or will it be the same. i couldnt answer the question. only your test kit could answer that. personally if you have no ammonia or nitrites theres no reason to add more biomedia.
