The plastic trim on the bottom is bulging in one small spot on the side glass.
It was full when I arrived at his house, holding water just fine.
The silicone on the inside of the glass looks to be okay.
Tank is 3 years old.

We could not get his bulkheads off, so we had to transport the tank resting on the bulkheads.

Could this have possibly happened during transporting?
Is this common on perfecto/Marineland tanks?
Is it okay to fill or should I be wary?

I would say it's ok as long as it's not cracked. Even though I have seen many filled with cracked rims. That was brave to transport on the bulkheads though. One good bump driving and that could have been bad

The bottom trim is necessary. Its only there to ensure that there is a level surface that has the weight of the tank distributed evenly around the four corners and also for blemishes on the surface its staying on. If the surface is smooth without any blemishes and correctly leveled you dont need the bottom trim. The important trim is the top trim, that holds the force of the tank from bowing out. But you should be perfectly fine. If its going into a important room such as a living room with tons of electronics I would test fill it for a week with before and after pictures to see if there's any difference, doubt there will be any.

I believe the poster above me meant unnecessary. If so, +1 to the above. As long as it's flush on the bottom it's fine.

I tried to wedge 2x4's on the bulkhead side to support it, but roads suck so Im sure it shifted on the bulkheads some. Would that be more likely to crack the glass or separate the seems?

It is going into a living room actually. I definitely am going to test fill it for a week like you said. The top trip is perfectly fine so Im hoping for the best.
