My first response would be to take it to a knowledgable reptile vet. Now that the disclaimer is out of the way, if the fungus is not to bad I would recommend taking the turtle out of the the tank every night and leaving him in a DRY bucket or something similar. The fungus needs the moist conditions of the tank and by forcing the turtle to dry out you are making it hard for the fungus to thrive and it won't hurt the turtle a bit.
