Is it safe to treat my fish with prazipro(parasite infection) and leave my live plants in there??

and if anyone knows if it would be safe to leave my 2 baby discus in the hanging fish box that has water running into it from this tank.

No, any time you want to treat your fish whether it's for disease, or parasites you'll need to remove the plants from the tank. If your tank is heavily planted you might invest in setting up cheap quarantine tank where you can treat fish away from the plants.
