It's more common to see stands with 2x4 laying on it's side. I have also seen some where the 2x4's are flat and was thinking of doing it this way. In testing with some smaller pieces of 2x and plywood, it seems like there's more strength from the wood being on the side vs flat. Is this real or am I only imagining it ? Does it make any significant difference ?

Its real. Flexes less on its side. Being acceptable for either way depends on your design

Think about this.....what would hold more weight, a 2 inch thick piece of wood or a 4 inch thick piece of wood? Also, look at the i-beams on a building. How is it laid out?

Hello; Dimensional lumber also will have a crown. That is when you look down the length of a board there will be a slight curve to the board. You will most likely want to have the crowns up in most applications, but at least the same direction. I agree with the idea that the four inch ( not actually four inches) orientation is the strongest. Like floor or roof joists.
