I have a pre-dug 4 ft. by 4ft. hole filled with muck (mud, dirt, etc.) what is the best way to clean that out and once complete what steps should I take to build a successful habitat. I'm also looking for designs, etc

I'm in the early stages and haven't begun so any help is well appreciated...

what depth is it ?

it will need to be longer for koi like 8-10 feet
 
Do you want to use a EDPM liner, pre-fab liner or concrete?

How high is the water table there?

Either way you need to remove all the muck etc. & like frasertheking said, double its length (4x4 is ok for comets not koi). Go twelve to sixteen inches below the frost line.

Barrel W/D's with a waterfall return are the easiest for filters and a water feature should have its own pump so it can be shut off when no one is around.

Is it 4 feet of shear wall, meaning, no steps or elevation change. Like said make it bigger. Try to slope the sides to creat different depths for plants and boulders, should you choose to cover the liner w/ them and gravel.
