Here we go.
Chinatown:
-Mr. Wins tropical Aquarium on Mott bet. Broom and Grand. (really friendly owner who likes to talk fish.
-38 aquarium on the corner of Mott and Broom. (the owner is a grump at first appearance but nice enough when you catch him on the right day. He has nice discus and FH from time to time but if you look closely you'll find that he has a serious HITH problem in his tanks so be careful).
-Aquastar on Mulberry bet. Grand and Broom. (The owner is really cool. I've found countless gems in his tiny store.)
-??? on Elizabeth bet. Grand and Broom. ( The new owner is really chill. He has the best quality FH in the neighborhood as well as other really rare -and expen$ive- finds.)
-Pacific Aquarium on Delancy. (By far the largest in the neighborhood with more selection, good plants, and a SW section; all of which is reflected in the price tag however.)
Midtown:
New World Aquarium: (aquaria-snob heaven! Great selection, African Rift/ C&SA and SW sections, knowledgeable owner who lists and refers to his fish by Genus/ Species names only and expects you to as well. Good brain to pick but his prices can be ridunculous.)
Flushing:
I know a bunch but forget the names. Maybe someone else can help me out. And what about Brooklyn, the Bronx and Uptown?

New World Aquarium(204 e 38th st NY,NY): Nice fish but expensive

Win Tropicals(169 Mott St NY,NY): Very small and cramped, but worth looking, as you may find something you like from time to time(Mostly Flowerhorns and Blood Parrots though)

38 Aquarium(371 Broome st NY,NY): Nice fish especially discus and arowana. Once seen an awesome Midas there. They can be expensive though.

Wonderful World Of Fish(2571 Steinway st Queens,NY) Very nice and clean tanks. They carry most commonly sold fish, nothing extravagant.

Fish Town Usa(19633 Northern Blvd Queens,NY) Excellent selection, and clean tanks. One of my most recommended aquariums. Ok prices too.

Golden Aquatic(7620 Woodside Ave Queens,NY) Awefull tanks, but occasionally get rare fish. Purchase with care.

Blue Gold Aquarium(8612 Whitney Ave Queens,NY) Equivalent to Golden Aquatic. Has some HUGE BP's. I would say better selection than Golden Aquatic though.

Northern Aquarium(135-02 Northern Blvd Queens,NY) Nice selection, and very friendly associates. I would recommend.

Paradise Aquarium(6616 Fresh Pond Rd Queens,NY) Good selection. Very pricey though, and never negotiates.

Bobs Tropical(5745 Myrtle Ave Queens,NY) Full basement full of very nice fish. Very flexible with frequent buyers, and take trades.

Coral Aquariums(7503 Roosevelt Ave Queens,NY) Nice fish, but limited selection. Nice saltwater selection.

World Class Aquarium(2015 Flatbush Ave Brooklyn,NY) Nice fish, but limited selection. Occasionally has rare fish.

Total Aquariums(1706 Rockaway Ave Lynbrook,NY) Nice selection for such a small store, lots and lots of SA/CA cichlids. Great prices, lots of multi fish deals. Recommended

Animal Pantry(13720 Cross Bay Blvd Queens,NY) Nice cichlid selection. Friendly staff.

Ideal Pets(356 e 116th st NY,NY) Ok selection. One of the only places I have seen Golden Flowerhorns. Watch out for the HUGE toruiose walking around( scared the ***** out of me).

I usually go to chain stores, had no idea there were some many other stores in NYC :screwy:

Petland Discounts(2205 86th St, Brooklyn, NY 11214)Fresh water only. Nothing really rare, but prices are pretty cheap. Employees usually ask you if you need help and let you pick your fish.

Petland Discounts(6608 18th Ave, Brooklyn, NY 11204)Same as the first one, but the owner is a bit rude.

Been to 4 Petco's too and 2 non-chain stores but don't know too much about them.
