I have a 650ish gallon pond and a couple of smaller aquariums in a small building that contains my wood fired boiler. I want to use some of the heat from the boiler to heat the pond, I am planning on making a copper coil that i will wrap around the outlet pipe from the boiler. here is a pic of the furnace http://i273.photobucket.com/albums/jj221/scorpian55/Carl_Photo11.jpg My question is what would be the best way to control a pump to circulate the water? The water in the boiler is above 165 degrees.

I'd like to raise a copper concern. Although you may be fine if you don't keep inverts, I have a preference for avoiding it all the same.

Anyway, you may find a digital thermometer that has a control output you could connect to the pump.

I'd also use a temperature alarm, just in case.

I'm no expert, but if you put the pump immediately before the water goes to the coil on the boiler, then you souldn't have to worry about heat as much. Your biggest concern would be dwell time in the coil and ensuring that the tank does not overheat. Maybe find a thermostat to control the on/off function of the pump.

use a electronic hydroponic thermostat. when the tank is at desired temp, power cuts out to the circ pump, when it gets cold, it turns on again

Did you get it going? If so, then take some pics for us.
