Need Help With Indoor Pond Water Quality

I have a indoor pond where I work. Its been inop for about 4 years when they had to temporarily close the building. It looks like when they shut it down they just let the pond run dry. I cleaned out the pond as best i could, there was alot of dried up crap all over the bottom, in the filter, everywhere. It has had water running in it for less than 3 days and it is already brown and stinks really bad. We dont have any fish in it yet but would like to. Just need some tips on getting this pond back up and running with good water quality. Im not sure what the actuall capacity of the pond is but is has a Savio F100 Waterfall Filter with a Savio Watermaster Solids Pump. The filter has the bio media in it im waiting for the special ordered foam filter. The person who designed this pond placed the pump directly next to the waterfall so the circulation in the pond is horrible. I cant really relocate the pump without removing the stones and relocating everything. I was thinking about placing an aditional pump at the far end of the pond with the return pushing water towards the other end of the pond. Tested the water this morning, Widerange ph is 8.0, Amonia is 1.0ppm, Nitrate is 1.0ppm, Phosphate is 2.0ppm Any help is appreciated.
