I believe it wasn't simply only the fault of the aquaponics.
Because my tank is outside, rain brings runoff from the surrounding vegetation carrying tannins in, and leaf littler and flowers are also constantly falling into the tank.
I believe it was the combination all the factors together tinting the water, but removing one factor was the ticket, and removing the aquaponic part was the simplest solution.
A friend in the states had an aquaponics business with 2 stories of plants above, and large tanks of Tilapia on the first floor, his water was always brown.

I get a little of this just growing Pothos indoors, but my issue was fish who rip the roots loose, and then they rot in the tank.
