It probably will. There are many factors that can determine coloration. Diet, genes, social hierarchy, and décor in the tank can all play a role. I'd say that is pretty normal coloration for a JD of that size, and it will probably darken up a bit at around 5". If it gets large and stays this color, you could consider trying a darker substrate. I wouldn't worry about it personally.

A good diet. Subdued lighting. Darker substrate (need not be black). Decor. These seem to do the trick for me.
How long has he been in that tank?

It should get darker. Especially the contrast between the black stripe markings and its base colour..
