I was gonna strip my bettas 2 gallon fish tank and fill it with new water and wash his pebbles. is this okay

I wouldn't empty all the water, and I would clean maybe half the substrate this week and then clean the other half next week, If you don't have a filter on there . If you have a decent filter on there you should be good to clean all the substrate at once, but don't do a 100% water change. I would only change about half the water.

If you have a good filter on there I would think you can change 75% of the water.
