I've read various things on this, but some info is conflicting and the "why" is often missing. What depth of pebbles (mine are 1/4" smooth stones) is recommended on the bottom of the tank?

I started with a lot, about 2-3" deep so my eel could bury himself (which he never did, then he jumped and died). I recently removed some so I have 1-2" and it seems the tank is staying cleaner.

So, ignoring the specifics of my system (which I'm not giving on purpose) what is a recommended depth of pebbles for an aquarium? Why??

The problem is that the specifics of, well not your system but what you're trying to do, could affect the depth of pebbles you'd want. I'd say in most non-planted type situations, keep it shallow for ease of vacuuming.
