I'm planing to try selective breeding with mollys. From what little experience I have with fish breeding I've noticed that the fry seem to turn out the color of the female rather then the male. I've bred a brown male sailfin molly with a white dalmatian (I think its called) female. The 13 fry turned out looking just like the female with the exception of 2 which were brown.

Is this usually the case? The female passing on the dominate traits to the fry? Or is this just coincidence?

When it comes to selective breeding, the first batch are never the best. A lot of breeders line breed in order to enforce the trait that they desire. However, there is a flaw in this as well when it comes to weaknesses. Line breeding is the method of having the original male (father) breed with the best female (daughter) from the first batch, then the best female from that batch (granddaughter) with the original male (grandfather) and so on. Pretty much using the Original Male as much as possible. If the male dies, use the best male from the first batch to carry on. This reinforces the desired trait, but at the same time will strengthen any undesirable trait as well.
