Separating a 40gal breeder vs 40gal regular tank

I want to get a 40 gallon tank, for a guppy breeding program, and split it up in half long ways, and split it into 3 or 4 sections depth ways. A breeder dimensions are roughly 36"long x 18"deep x 17" high. A regular 40 is 36"long x 13"deep x 20"high. So the difference is if I choose the breeder tank each compartment of the breeder will be 9x9x17 and the regular one will be 9x6.5x20. Which one of these measurements would be optimal for breeding pairs (of guppies)? Also: Why are the dimensions different for a breeder (whats the advantage)? And which one would be better for my setup.
 
The height is the least important dimension. The breeder tanks are lower yet provide the bigger footprint which is more suitable to the fish in most cases.
