setup question cycle and spike? dirty gravel?

I noticed my thin layer of gravel is already dirty when stiring it even though the tank is still going through its cycling process. My question is at this stage and even when the cycle is done with fish at a later stage will I get an amonia spike or a nitrite spike if stiring up dirty gravel later??????????????????????????????????
