How would a dirted tank with black eco complete as a cap and a congo puffer work out?.... will I end up with a mess of a subrate?

As long as you don't stir the substrate or replant plants there shouldn't be no mess.
Put a layer of fiberglass window screen between the dirt and the gravel substrate so that they don't mix. This also keeps any fish that dig from tossing dirt into the water colume. My 55g is set up this way.
There is a con to using the screen with plants. Once they are established there is no removing them without cutting them out of the screen.

Actually, I take that back. I currently have Tetraodon Schoutedeni that are known as congo puffers and they do not dig at all.
However, if you Tetraodon miurus, also known as congo puffers, they will bury themselves in the substrate.I had these as well and I’d imagine they would make a mess
Tetraodon Schoutedeni tend to be called "Spotted congo puffer", while Tetraodon miurus are usually just called "Congo puffers" in the trade...
But anyway, the T. Miurus will sometimes burrow in the substrate (just depends on the puffer), so just need to be aware of that and plan accordingly, also make sure whatever you use to cap the top off isn't too sharp, although i don't think Eco complete should have any problems in that area...
BTW, what sort of soil / dirt layer are you planning on using? coz if its aquarium soil you maybe able to get away without the need to cap it unless you are doing it for aesthetic purposes?

Spotted congo... ive always used the miracle grow orangic potting mix in the past but its been a while since I've dirted a tank and I believe they changed the product or bag for advertising purposes?
For asthetics I liked it capped . Aquarium soil looks like a bunch of hikari gold sinking cichlid pellets to me lol
Well if it’s spotted congo (schoutedeni), then I don’t think you’ll have an issue. I have a group and none of them dig or mess with the plants. Also, I ordered schoutedeni and received miurus so I avoid going by common names after that.
