when change water do you pull the water from the bottom tank and the main tank? Is it better to have a large tank under the main or does it matter? Right now there is 10 g under the 65 main tank. I have a 20 tall im not using. Would this work better?
 
I would always turn the pump off when doing a water change...

At that point you can drain from either the display tank or the sump. Removing water from the display tank allows you to remove waste that may be on the substrate or clean the substrate if using gravel... Removing water from teh sump disturbes the tank less and gives you a chance to clean out any build up in the sump.

Doing a little of each makes the most sense to me...

Having more volume in your sump offeres a few advantages... personally I would want more than a 10 gal sump on a 65 gal tank, so I would use the 20 gal or even bigger (if practical).
 
i just gravel vac outta the main tank and clean the pre filter on the sump
 
Pretty much covered above, although, you might vac out the sump tank as it will get dirty every not and then.
