Transfer of desease from starter fish possible?

I have cycled my 125 gal with 40 feeder goldfish (yes I know this does not equate with the 1in rule, but I just read about that). More than half have died over the last 5 weeks, which is expected. However I just noticed a couple of ones with soars and one with eye-rot (I think its called). Even though I am going to take these fish out before I put the permanent fish in, is there a chance the permanent fish can catch these diseases from being in the same water as the diseased feeder fish? What should I do?
 
1. Drain
2. Disinfect
3. Rinse thoroughly
4. Refill
5. Fishless cycle
 
You don't HAVE to. That's just what I would do. If I took the time and money to set up a tank, I wouldn't want to put fish in where there were previously dirty feeder goldfish dropping dead with their eyes rotting out. A diluted bleach solution would work.
