If I get sheets of glass cut to use as covers, only leaving a cutout where the HOB filter runs into the tank will that allow enough oxygen to get to the water? Ots a 55 gallon, That is about 576sq inches of water surface, with only about 16 sq inches open to the air?

Keep in mind that the HOB filter has a surface to air interface that is constantly turning over. Though it is quite limited in square inches, the level of agitation and constant movement makes it a great place for oxygenation to take place...
