What would be better?

I am moving my 13" jag either into a 100gal(18x72x17 1/2") or a 90gal(18x48x24")? Which would he be happier in?

100g ftw. It is bigger obviously. But you will need to updgrade to like a 150g at least

If you already own the two tanks, the 100 with the bigger footprint would be better. The depth is not as important as the surface area. If you're going to buy a tank get the biggest tank you can afford and fit, 125, 150 ect.
