Whats the best substrate?

Barebottom may just be the option you have considering all three fish are heavy waste producers and none are that fussy enough to use substrate.

Does gravel help by allowing benificial bacteria a place to grow, or is that insignificant compared to the waste that get trapped?
You are running a filter which has always been a must for every tank. Colonies of bacteria will be established there so you can run a tank without substrate provided the fish do not at least require it.

bare bottom, what size tank is it by the way,the bacteria will actually build its own colonies in the filters as stated above

I have no problems with my gravel. I vacuum at least every week, and its never really that dirty. I'm switching to sand, just to give it a try. I was apprehensive until I saw pool filter sand for less than $5 for a 50lb bag. if it doesn't work out, it was only $5. bare bottom just doesn't look good, in my opinion, even though it is less maintenance. I also wonder about the fish. would it be more stressful for them to have a glass bottom, reflecting the light from above?

mine doesnt reflect anything actually, well all mine are on black stands to

from an angle, no. but if you were in there, you'd see the light reflecting up. light inside + dark outside + glass inbetween = reflection. try it with a house window tonight.
