Will a protien skimmer take iron and ph buffer out of the water?

Not enough to make a dent in heavy concentrations. Protein skimmers remove biological 'protein-based' materials such as urea, fish slime, fish oils, etc. Chemical buffers can be removed via water changes.
 
I doubt it will remove the chemicals listed but I do know that if you add products such as aqua safe and things that take chlorine and other water impurities out of your water that they will make your skimmer go nuts and throw everything off. They are not a good thing to add to a marine tank if you have a skimmer.
 
The skimmer might remove a little calcium as it will fairly form ionic bonds with some of the waster materials . Along with the fact that it will get caught up with some of your other skimmate but, it would only be a very small amount not enough to affect readings. However, if you are having ph fluctuations it will start to come out of solution.

Oh, I also hope that you are testing for any additives that you add to your tank,"exception being a couple of drops of iodine a month." In most cases you'll be a lot better off having a deficiency vs an overabundance.
