fish usually always look different with and without the flash in pictures, especially the green/blue colors are really hard to photograph properly,i think it just has to do with the reflectiveness of the scales but im sure more experienced photography people (like aquamojo and greenterra) would be able to better answer that question
 
i had mine from 3" to 5" he the one in my avatar pic. :D

Mine is only about 1.5 - 2 inches. It's not very active atm, are they just shy? It likes to stay in the cluster of fake plants most of the time. At night it'll come out and explore a little but during the day it just stays in one spot. Even when I feed it'll wait for sinking pellets or blood worms to get into it's general area before eating it and going back. Though since I've only had him for a week, that might be the reason. Are they all this shy when they're this small? Does it go away?

yeah mine was a little bigger then your when he was that age but they do grow out of it.
 
Light from the flash is from the side, light without the flash is only from the top (unless you are using an external flash over the tank, which avoids the glare and inaccurate color)
 
Photos with OUT flash are much more natural and IME show the fishs' true color better.

With some fish a flash enhances the color or even adds colors that cant be seen with normal lighting. And yet I have some fish (my Chanchitos) that look grey and terrible with a flash.
