Has anyone done this, or have any tips/suggestions for doing so? Is it safe? I'm going to be creating a DIY LED lighting system that will be quite heavy and I'm hoping to hang the fixture from my floor joists above the tank.

50lbs is really not that much weight. You should be just fine if your spreading out the weight across a couple.

The floor joists run the same direction as my tank does. It would be 50+lbs hanging from 4 hooks across 2 joists

I think you will be OK.

My concern was just the fact that I would be drilling small/medium holes into them, weakening them.

Just like then they drill holes through them for electrical wiring and plumbing work. IMO the weakest part of this plan is whatever you're going to use to anchor the light into the joist.
