I'm not sure how much substrate can aid skittishness, but it does look better, if it was bare bottom perhaps the reflection off the bottom helped? Or even adjusted ph?Who knows!

Try blackwater, more water changes, less light, temp 76-78 and a good diet consisting of pellets and fillets, that will help ten fold.

Cheers

Alright the another thing I am worried about is when I walk up to the tank they all go crazy and try to hide but while doing this they hit rocks and other objects can they get hurt from this?

Rbp are very skiddish when younger and even older, but they seem to mellow out a tad when they become adults, approach the tank slowly, make sure you don't have Sharp edges on decor, glass banging is normal when keeping fish in tanks, I've noticed black water/lower lite and lower temps (74-78) can help with their skittish behavior.

I always walk up to my tank slowly and I never make fast moves.
