The Novus products work well, but they will not remove deep scratches. I've found that if you run your nail over the scratch and you catch the groove, then you'll probably have to use sandpaper. I'm sure buffing with Novus will eventually get down to the depth of the scratch, but it would take you a REALLY long time. I would recommend buying a kit: https://www.micro-surface.com/default.cfm?page_id=175#28. MA-1 ACRYLIC RESTORAL KIT should do the trick. Get ready to put in some work though. You have to be patient and put in the time, but the results are worth it.
 
GL with it all i hope you get it all sorted out. I have bad luck with all things aquatics especially when i start dismantling things.

YOU CAN REALL RESTORE THE BEAUTY OF ARYLIC....BUT YOU WILL HAVE TODO THE WORK
HERE IS HOW.
1. SCRATCHES THAT ARE TOO DEEP, U WILL NEED TO SAND
START WITH A 320 GRIT.ONE DIRECTION
2. MOVE UPA GRIT SAND I THE NEXT DIRECTION
YOUR TANK WILL LOOK LIKE HELL....DONT PANIC
MOVE ALL THE WAY UP TO 1200 WET SANDING
AT THIS POINT USING A BUFFIG WHEEL ON A VARIABLE SPEED
NOVUS I-2 SPRAYING WITH WATER....HEATING THE ACRYLIC FORMS WARPED SPOTS....FINISH BY POLISHING WITH NOVUS POLISHING
