Anyone have any suggestions on how to get these to sink without compromising the bottom. Obviously I could silicone rock to the bottom and it would sink. But then I couldn't put the air stones in

Long Strips or rods run from top to bottom on the inside, weight being balanced towards the bottom. You could sink them that way, then silicone them into place on the back.

Anybody have any ideas for the best source/material to use?

How would you suggest I do it?

Quite simple really, you have already drilled the "baffles" between sections so now all you need to do is knock out the top one or two baffles to allow for media. drill some holes in the bottom section for water intake and put your airstone in the top of that section so the air must travel up through the drilled holes in the baffles and in turn through the media and out the top. the weight of whatever media you use should be enough to keep the bamboo down. here is a paint pic please excuse the bong. Only bamboo I had.

i feel like if you worry about rot you should find a way to preserve it and wax the wood or something not harmful to the fish but keep the bamboo ok
 
Ok shenz I get what you are saying. I thought about the Rot too I was thinking about getting n aquarium safe resin to put over it all
