There is no reason to let the chlorine dissipate. Your nile will be fine. I have done this many many times. I also know of a guy who has one of the biggest water monitors I've ever seen that he raised from a hatchling. He has allowed the lizard to swim in his backyard swimming pool since weeks of age.
 
I'd be more worried about soapy residue, mildew, and mold in your shower over the chlorine in the water...

I'm not sure that the chlorine would have much of an affect, but I would be concerned about the things I just mentioned above, or the residue from the cleaning agents used to remove them.

I bet your nile would LOVE to get outside this summer in one of those hard plastic kiddie pools...
 
if you do decide to setup a swimming pool for your "lil" guy (id imagine hes getting big now) id like to see pics...that sounds freakin great...
