Yes treat your whole tank with this dosed as box suggests make sure you used the correct amount for your tank volume , plenty of oxygen in water airstone /power head (increase surface movement)

Fungal spores are always in the tank, but not particularly contagious to non injured fish. Water changes and substrate vacuuming help to keep the numbers down to reasonable levels, because they (and other pathogenic bacteria) tend to proliferate in waste products, mulm and other organic debris. They also build up in unregularly cleaned out filter media, and can outcompete the benificial bacteria.
 
Okay the tank is now got 4x the filtration as before, added the airstone, treated! Hoping it goes well. There's 3 fish in the hospital tank, you think I should take the other two out?

No - I can see some fungus on the fin of the orange fish - leave the 3 fish in, you're doing everything else right. What is the temp?
 
You could treat your other tank , but seeing as there's no injured fish they probably won't be effected by fungus
Plenty of water changes with correct temperature water and treated with tapsafe / prime
And gravelcleans work wonders good luck hope they pull through
