Is it normal for my scrubbies to turn a little brown? or does this mean my pre filter methods suck?

If it's detritus when you move the scrubbies it will fluff off easily, could be bacteria building fast if there are that many extra nutrients.
Can you post pix?
Make sure the water isn't channeling past the pre-filter too.

Well i snapped a pic, i couldnt get the flash nor the lighting right. You can see it better in the top left corner. I lifted up the blue bond filter pad i have and this is what is there
