They can darken up for many reasons as you already suspected. Your EB looks normal and healthy :). Cheers to your success!
 
How long did he live for and what was your growth rate like?
He lived for two years (he died bc of my mistake..I left open medic ion his tank the cat knocked it into his tank and he swam through highly concentrated medicine which caused him to die)

he grew to 6-7 inches in a year....then he slowed down in growth....he passed at 9 inches, I believe he was still growing and would have gotten bigger

Good to hear. I've got one myself and is by far my favourite fish to date. A very good looking fish with a personality to match. I'm hoping to grow it into a monster size with it being the only cichlid on a 6 footer and feeding appropriately. Fingers crissed!
 
In any man induced, line-bred fish, there will normally be variations, because a certain percentage will trend toward the mother, and a certain % the father, or former ancestors (generations & generation back). Breeding true is not always assured, especially in newly line bred species like EBJDs that have only been around for a few decades.
Just as in purely natural strains, mutations occur (probably how EBJDs originally occurred, by someone noticing a glint of extra blue).

Consider how many thousands of years koi have been line bred, and the number of perfect specimens in a spawn of thousands (to strict koi aficionados) is very small, perhaps only a single digits of a %.
