This must be a fault in the design because I have exactly the same problem.
The filter runs fine for about 2 weeks then fine air bubbles fill the entire tank, I tried reducing the media to half in each container it improved it by a week, now every 3 weeks I got the same problem. Even with the bare minimum media you are looking at cleaning the filter out every 3 weeks, this may be alright for some but I advise doing what I did get rid of the FX5 and buy an eheim 2260 problem solved I should have gone with Eheim in the first place.

I had this problem at one stage, i had the trays crammed with foam type media, one of which was a solid cylinder of foam that slotted into one of the trays perfectly, after a few days the flow dropped heaps and i noticed small bubbles plus i could hear the air washing around inside the canister.

I pulled the foam cylinder out and cut it into chunks and re-packed it, solved
the problem... check all your hoses an connectors, also check the oring seals

I now clean my filter once every 3-4 months and the flow is still around 640gallon/hr

Well now my bubbles have cleared up, so like someone has said earlier, this time it could have been caused because I didnt fill the canister before I turned it on. I love the FX5 because of its flow rate but yes, so far it hasnt impressed me a ton.
